Regardless of how Larian handles this, I will uninstall the game from Steam and then delete any leftovers, then reload and install. Safest way in my opinion.
Ok the CU did not answer this. It only said no preload and save games wont work. I'll personally stick to archiving and deleting the saves manually and keeping the binaries for a hopeful in place upgrade.
