My best guess is that the brain's continued existence would be a danger to his plans

The whole ending is inconsistent and feels somewhat rushed to me.

Thats because the emperor has no consistent intention. Instead the game is spinning it so that the player is always correct no matter what decision they make.
Starcraft 2 also did this in the few branching missions it had. But for a RPG using this cheap trick us very weak.
