In my playthrough I let Rugan keep the shipment, He gave me the password to get into the hideout. Directly after the Gnolls, I went to the hideout said the password and went in. Zarys confronted me and said that Rugan wasn't there yet and to come back when he arrives.
I long rest and come back and they are all hostile with me including Rugan.
There is no way to interact with them and as soon as I go past the traps Zarys blows up everything.
Its super frustrating because they have items I would like to have in this playthrough and I'm tired of reloading a bunch.

After multiple re-loads I figured out how to keep Rugan and his assistant alive, while still eliminating the Gnolls. I made sure not to touch the chest, which I figured might piss him off. Later on, I (and this may have been a mistake) killed all the Fists at the burning inn, prior to approaching the hideout with the password. The Zhentarim were friendly, and let me see the "good stuff" sold by their trader. So it worked for me.

I wonder if (1) did you mess with the chest, or (2) did you interact in a friendly fashion with the Fists (who apparently are disliked by the Zhentarim)?

Nah, the reason is that you are not allowed to open the chest in any case, or if Rugan and Olly have died, you have to carry the chest, but you are still not allowed to open it. The chest must simply be delivered UNOPENED to Zarys, as she instructed. That's the whole point.
