Rolan will tell you that Lorroakan's tower is in the Upper City, despite it being in the Lower City now.
Astarion's Origin mentions Cazador's coven - it's not a coven any longer. I think the palace is also at least once mentioned to be in the Upper City as well.
Auntie Ethel's Staff of Crones is still marked as a quest item, despite no longer being one. She also has major complaints about the magic surrounding the tadpole, but if you approach her with Gale, she fails to notice that the whole wizard is full of the stuff.
