I had several playthroughs like you -
ignoring the Druid Grove vs Goblin Camp match (sometiomes talking with Mionthara and/or Halsin, sometimes not) and moving on into Mountain Pass/Shadowlands. BTW - the Thiefling refugees die on the road and bridge between the Grove and Blighted Village.

I've had items - the containers incluided - vanish from the inventory, even the Myserious Artefect, yet mysteriously reappear later.
Usually reappear ... I've had the Tome of Thay go away and never come back, for instance.
