I have seen this before and, in many cases, it's a mod issue. If one of them is corrupt, has a bad meta file, etc then it will cause problems. BG3MM does the same thing: it clears out the mod list when the game loads. That said, it may not be BG3MM that clears the list, but BG3 itself that does it, which would make the IGMM issue make sense.
Revert whatever mods you changed prior to this happening, test that way. If you picked 300 mods at once and started having this issue right away, then
1) Stop doing that
2) Yank all of them and add 3 at a time until it breaks. When it breaks, one of the most recent 3 are the issue
You can't reasonably expect 300 mods from at least 200 different authors, most of which do not work together, to work flawlessly.
[Edit] I have been testing mods for a solid week and cracked open the game every single day, not once has my modlist been reset. The only way a Larian patch would reset your list is, as mentioned, a mod issue.
