Have you accidentally pressed the "Unsheathe Weapons" key (I believe it's the "U" key by default)? If so, pressing it again will resheathe them.

I know I've done it a few times by mistake somehow.

I have 2500 hrs in the game. Thought I had "accidentally" pushed about every button by now. But nope, apparently not.
