Just did the fight again last night (HM-rules, though I'm not sure that makes a difference) and I made it a point to confirm that the Rothe once again didn't give a crap about me looting either their dead "bosses" or any of the red-marked containers in the area. Just as usual, they would be wandering around the area after the fight and after I had asked them to break through the rubble for me.
Not sure what happened there for the OP, but it almost sounds like some sort of glitch where the game "mislabels" (for lack of a better word) the Rothe for some reason.
