I found the teleportation pyramids on the ship going from act 1 to act 2, but after landing in act 2, they seemed to be disappeared from my bag.

It might have bugged out a bit, as I found 3 blue pyramids and 1 orange one in total. 1 blue one was located in Dallis room on the ship, 1 blue one was located in Dallis secret room on the shop, and 1 blue and orange one were later on the main deck after the battle (in the green floating part).

So is this supposed to happen (I assumed not), and if not is there a way for me to get the pyramids somehow anyway?

You shouldn't be able to get more than one pyramid of each color. The two pyramids in the cabins are "normal". The other pyramids are normally yellow and green. They're located at totally different spots later in chapter 4.

That's what I already thought yeah. I guess there is no way to get them then? I have searched the ship but couldn't find them :/
