In the Dark Forest I am to fetch some herbs for the alchemist. It's supposed to be guarded by the Talking Tree who I killed...theres no herbs to be found around the tree...

why is my game so bugged...

That is not a bug, the herb (like the branch) is just not there if you do not have the quest to find it.

I have the quest to find it but its not there, however, I did have to use the missing inventory item trick to get it.

Since you killed the tree before getting the quest, apparently the herb's placement does not get triggered.
